Visio Save as PDF changes some color in my diagram to black and white in the PDF.  I dont recall this happening before even on this computer.

Try saving in various image formats (BMP, PNG etc), if the color is still missing then it is not the PDF specific generation that is the problem.
Do you have any other PDF output software, PDF995 etc. Do they do the same?

what ever PDF driver you use probably defaults to black & white....set to color
