Is there a way to show the differences between layers.  I have a lot of overlap in my layers, so it is not easy to see what is different.

Set the layers to different colors (in View menu/ Layer properties/right column)

I've done that, but it just looks too messy.  I want to be able to run some feature or macro similar to a 'diff' in programming that will show the differences between layers.

didn't really get what you want. Can you post an example of the messy result and maybe a hand or visio drawn sketch of what you're looking for.
