You say it doesn't happen all the time.  Does it happen more often than not?

How reproducible is it?  So, if you have a group that misbehaves, does the bad behavior track if you duplicate that group.  If you copy the group to a new file, does it still show problems?

It does not happen more often than not but it always happen for some shapes in any file. And the bad behavior happen when I group the shapes so copying the group does not change anything because the problem has already occurred.

I still don't understand the variables that affects this problem, but it seems like putting a shape int the path of the connector help to create the problem

Try this:
#1: drop a rectangle. At the bottom, add a connection point.
#2: Then copy/paste it under the first rectangle with some distance between the two rectangles. Be sure they are aligned horizontaly
#3: Flip vertically the rectangle at the bottom
#4: Add another smaller rectangle between the two rectangle (it needs to be between the connections points of the two big rectangles)
#5: With a connector, Connector the connections points of the two big rectangles (the connector should now be perfectly vertical)
#6: Select the bottom rectangle, then hold shift and press once on the left arrow key.
You should have something like this:

Here the bug happen without grouping:
By selecting the connector, drag a blue point to replace the connector perfectly vertically straight, and there you go, right angle connector is still checked but it now behave like a straight one.
If you move the bottom rectangle, you will see a straight diagonal connector

It also sometimes happen without a shape in the way of the connector. It looks like it happens when there is a really small offset between the connection points
