Depending on where I place an element a green box appears. It doesn't seem to have any associated object associated with it. And in a select all it doesnt appear. What are these, can I make them go away, and what are they called so I can read up on them? See pic attached.

I doubt this is a Visio problem. Check that your video drivers are up to date.
could see if saving in old visio format makes a difference (true shape somehow or visio engine getting creative).
or save as pdf or png/jpeg to see if green goes with it
